I agree that I miss the cloaked Primary fire ability. That was a big complaint of mine when I first played KZSF. However, I think they have balance this out decently and it should not be implemented. The scouts are borderline invisible in KZSF. In the other games, they were more visible.
This could obviously be tweaked but I personally don't think the MP maps in KZSF lend themselves to invisible primary/secondary weapon shooting scouts. There's too much environment in most of the maps and I think this would cause some serious balance issues.
If it does get the greenlight, Mirvana's suggestion is the route I would go with this. You have to earn the ability to use your Primary/Secondary guns. I would also make the scout's more visible when they move and keep full invisibility when they are still.

Agree with Horiocio...be careful with colors. I would suggest either unlockable or dlc assets that are specific to each class and allow customization of the physical look of your character.
But you need to be careful with this. I love the idea of customization but I'm not sure how I feel about possibly losing the ability to see a player (enemy or not) and being able to quickly tell which class they are. It would seem to me that if you lost the ability to quickly determine which class a player was, you would lose a passive strategic element of gameplay as well.
